I too made Thomas cookies. I made them for my grandsons birthday. I used a wedding cake shaped cookie cutter. As it turns out it is the front of the train. I used a royal icing. First I used a cake knife to frost the entire cookie. After it was dry I paint the other colors with a small paint brush in the Thomas colors.
