Both Scott and Logan are with Jean but there's nothing that says they're with each other. The Sinister Secret #5 pretty much spells it out that Wolverine and Jean have a thing and that Scott knows but that he's also seeing someone else. It's also heavily implied that Scott is seeing Emma on the side and Jean isn't that happy about it.
